I've just started locuming. As it is generally advised I've set new business bank account and now I'm wondering how to manage my expenses related to the fact that I'm self-employed. I was trying to get this information from HM Revenue but they are constantly busy and put me through to different departments and as for now I know nothing so maybe one of you will be able to help.
I'd like to pay NIN by direct debit but I'm a bit confused if I should do that from my private bank acc. or the business one. And another question is - does it matter which bank account I use to pay for different things related to my job or is it enough if I have invoices and receipts?

You should try to keep business and private separate. Never pay tax from the business account , because if you ever get a refund, the IR will refund to your business acct and this will then appear to be income (and hence liable to tax!) .Instead pay the appropriate sum into your private acct, recording in accts as income tax, and then pay by private cheque.
I have used Sage instant accts for 10 years and not had any problems.
